You can set tolerances in your model and then manually set your model to the limits.
However if you want to do a 'proper' 3D statistical tolerance analysis taking into account manufacturing process capability in order to find sensitivity and contributions, and likely overall reject rate, and hence optimise your tolerances, you need a separate package. CETol is probably the best one for Pro/E, as it works directly on the model, in a kind of 'linked' mode.

In WF 4.0 there's going to be an additional module for doing 1-D tolerance analysis. I don't know how much it's going to cost yet, but it'll be launched from the Analysis drop down menu. It was developed in conjunction with the makers of CeTol and will launch in a separate window. It's their Cetol Lite module.
