Am I missing anything here? What i am looking for are case studies of which option you used that impressed you.

For example I have seen a Fire Truck company use Envelope items in their skeleton top down modeling approach that impressed me. with examples. Here is what I saw...
 
I would add to your list pro program, family tables, interchange assemblies and drawing program. I have created many large configurable models (7500+ parts) usings these functions that has saved a company many hours. Once what took 4 weeks of modeling and drawing time was reduced to less that 1 day.
 
top down design for assemblies with motion. how to do it correctly? i have seen top down mechanism designs that moving a member of the mechanism screws other parts. say a hole in part B is constructed by referencing the hole in part A, and now part A moves to a new location. this causes the hole in part B to move releative to it's own coordinate system. whats the best way to avoid this? external copy geometry?
 
look into motion skeletons. There is one new option for creating a skeleton part within an assembly. I hope that's enough hint on how to do it.

Like Bart said, motion skeletons are the way to go for
these. You need AAX. There is a particular order to go
about having a true skeleton drive motion assembly. If you
can't find the PTC help post back and I'll let you know how

i'm learning motion skeletons, so if you have anything valuable please post them here.
as far as i have learned, motion skeletons use external copy geometry to get faces and edges off a source part or skeleton. this, transfers the face or edge to the target part and the coordinates of the copied surf/edge will remain constant relative to the target part CSYS which is great. solidworks can't do this.
